I think Araneae would benefit substantially from a more extensive Search & Replace feature.
I think you could just add options with checkboxes like there are now...

-Search and Replace This Line Only
-Search and Replace The Next [variable] Lines. (where [variable] is a text box that only numbers can be entered into)
-Search and Replace Text on a new line only (Specified by
or
)
-Search and Replace All Documents with [variable] in the filename (where [variable] is a text field where any characters can be entered into)

Oh, yes, and of course, be able to search and replace multiple lines.

I think that you should reconsider the placement of the search box. First of all, my opinion is that it's pretty pointless to have the search box and the search & replace box as different modules in the application, as they are identical, other than the necessary additional options for search & replace ("Replace", "Replace All", and "Replace Text"). Because, if you wish to, you can just as easily search without replacing in the search & replace module.

I would find the following setup ideal:

-The search & replace dialogue is one singular module within the program. CTRL+F opens it and closes it, CTRL+R does something else or nothing at all.

-It is located at the bottom of the editing screen with an option to have it static or floating. (usually best toggled with a thumbtack icon)

-Of course, keep the "X" icon for closing with the mouse.

-The "enter" key is not even useable -- instead make "F3" the only key for execution. "F3" will also find next match (as it already does).

Again, these are only suggestions, so, if you can't seem to find the time, then never mind these. The current search & replace features work fine.
