    Every time I turn on my computer, Citrus Alarm Clock displays a message from the notification area gtelling me that I can change the programs' options.

    Is there any way to turn off the messages?

    That message should only appear the first time you start Citrus. Perhaps something is preventing Citrus from updating its settings when you shut down your computer. Try exiting Citrus and re-starting it, and let me know if that works.

    I ended its process and started it again. Then, I was greeted by the notification area message.

    By "ended its process," do you mean you right-clicked the Citrus icon and selected "Exit," or did you force-quit the application via the task manager? Citrus only saves its internal (non-alarm) settings when it is shut down normally.
